With BibTeX as the selected export style, you can simply select one or more references to File>Export from EndNote. This will produce a a text document with the BibTeX-formatted citation(s). You can now copy-paste these into the BibTeX input box under the DOI/BibTeX tab when you click the 'plus' button in the Editor to Cite a reference. Beyond adding a space-free label to designate the citation in your draft (e.g. \verb|@article{Smith2012}|), Authorea should take care of the rest!
