We had negative kit controls in which we extracted DNA from an empty tube. This was done for each batch of about 24 samples that went through the DNA extraction process together. The controls were PCR amplified, cleaned, pooled, and sequenced with all the other samples. They had very few reads and were therefore thrown out during the dataset filtering steps in our bioinformatic workflow.
