DNA methylation profiling presents many challenges throughout the course of the analysis, from preparing the library to interpreting the results. However, the major steps are similar to any study involving next-generation sequencing data, only great care should be taken to integrate some specific aspects of this type of data. One major difference resides in using a chemically altered DNA sequence, the result of a process called bisulfite conversion and regarded as the gold standard for DNA methylation analysis.
