The small green circles and blue pluses are the $Ht(D_i)$ values and $Ht(N_i)$ values, respectively. Within each replicate, for genome site $i$ that belongs to the signal set, its $Ht(D_i)$ value is highlighted in a large red circle. The dotted lines are the thresholds obtained from our method (see Figure \ref{fig:H1N1Ct2}). There is no signal detected in Seg2E1, while there is one signal site (red circle) in the bottom panel corresponding to genome site S2-2099. We conclude that there is no substitution sites on Segment 2.
